You should just have to run mvn clean compile to build it. 
To build a self-contained jar file you would run mvn clean assembly:assembly.
The jar file in target/mif-gaggle/target/gaggle-1.0-SNAPSHOT-jar-with-dependencies.jar 
should be an all-inclusive jar to run the system from.
