I don't know if this is a comfy issue or a Stability matrix issue, but my models are in a model folder in stability matrix, but also in comfyui folders, most of the models from stability are there, but then randomly models appear and some are not there. like for example the chepoint loader randomly refers to an upscale model in an upscale folder, but only one and none other that is not in my main model folder.

I have a portable install and I can get models from a different SSD, by editing the extra_model_paths.yaml, with no issues.

You can also try a portable Comfy UI install, independently from Stability matrix, to see if it works better.
